I believe if you do anything with the weapon now that it is applied, you lose it completely. Example, I would not recommend reshaping it, removing it, dismantling it, etc, as from what I have gathered as of right now if you do any of those things, you do not get it back. Finish the Dungeon as you normally would, and the first step of the Wish-Ender quest is done! (Alternatively, if you've abandoned the quest you can get it from the Quest Archive kiosk).
